If you use Wave's online payments feature, Wave takes care of the bookkeeping for you, and the invoice gets marked as paid as soon as the customer makes a payment.
If you receive invoice payments outside Wave and import your transactions into Wave for bookkeeping, categorize the imported transactions instead of recording a payment directly on the invoice to avoid duplicates.
